In the web site specification you need to set up rules for which processes will be published. In the web site -> Object tab, if you see a * after the object type, it means that you are publishing all objects of that type, or using all of them as root objects (depending whether you have propagation enabled).
You can use queries to narrow down the scope of the web site, e.g. only publish Organizational Processes with a Process Owner etc.
